In the latest version of Handbrake for Windows the cutom anamorphic option isn't present. They are only Automatic, None and Loose.
Add a video and open the Anamorphic dropdown menu. You will see only three option.

Yes, this feautre is not available. It may / may not return in a later version. The UX around picture settings is due for an overhaul so I'm dubious about spending time "fixing" it to make it useful enough for a wide audience.
I'm using Handbrake to convert mpeg files that are TV records made with a DVBT decoder. Sometime the video has the wrong PAR (4:3 instead 16:9 props). So I was using the Custom option to correct the PAR at the same time I convert the video to mp4.
same problem here with DVD "Harry Potter und der Stein der Weisen" (philosophers stone). If anamorph enabled, picture is streched ( display size 1024x424, PAR 64x45 ). If anamorph is disabled and keep aspect ratio is off, picture is too small ( diplay size 720x424, PAR 1x1 ). Right one should be 720x424, PAR 64x45.
I'm forced to use an old version of Handbrake therefore.

Unfortunately this makes upgrading when using Plex impossible. Plex reports 854x480 as 576p. Without Custom Anamorphic settings to replicate 720x480 at 854 width Plex is totally confused. DVDs still need to be in that state. They haven't gone away quite yet.
I also use an older version of Handbrake on windows in order to gain access to the Custom anamorphic settings. While the Handbrake default settings work for a few videos, many require direct adjustment of the PAR to force Handbrake to transcode the picture correctly. Please consider making this a higher priority for future versions.
