Some applications, for different reasons, are not compatible with shift-drag, but they work just fine when shift is not required to activate zones.
We may consider adding a setting to configure the default modifier to another key.

I can drag the window and use the Windows key shortcuts to move the application but it won't snap to any FancyZones.

Not sure if this is already known in another issue report, but I just found out that some (all?) Windows Management utilities don't respond to Shift+Drag:

those windows are running elevated (with administrator privileges) so in order to be able to snap them to a zone, PowerToys also needs to run as administrator (the option is available in the General Settings).
In 0.16 we will notify the user when PowerToys needs to run as an admin to interact with elevated windows.

Encountered another issue with pop out windows of the Spyder Variable Explorer, which does snap to the screen borders with normal drag, but does not listen to the Shift+drag Fancyzones.

some applications use the SHIFT modifier when resizing/moving windows to do special actions like increasing/decreasing the content zoom factor, if an application is using it, there is nothing we can do about it.
