My WB is configured to use a screenmode of 960x540. As mentioned in the comment from bug #773 sometimes my WB starts up with a PAL screen. When this happens, I'm seeing the following in the log file:

This happens in a hit & miss scenario. It 'usually' ends up with the RTG screenmode in mind. 'Sometimes' it doesn't work and my WB boots in a PAL mode.
Something similar happens here with latest devs. Every time I reboot the Pi 3, inside emulation I found different uaegfx screen modes available inside ScreenMode. While all PAL screen modes are always there, a few UAE screenmodes ramdomly appear and disappear .Higher screenmodes (from 720x400 up to 1920x1080) very often are missing, sometimes I found one or more of them, others times a few of them are not available. At every PI reboot the list changes. So, AMIGA sometimes boot with the selected UAEGFX screenmode, others with the default 4 colors PAL mode because the one selected has disappeared...
The first list of screenmodes is always the same when using Dispmanx. It's actually checked on the system/monitor you have, only when using the non-Dispmanx versions of Amiberry, so I don't think that part is related.
The second part of the log you provided, seems to be the modes included in the Monitor driver loaded in AmigaOS, if I'm not mistaken. Those are the modes you have available in ScreenMode prefs as well, since it's going to use whatever was configured in the Monitor driver file for that. Those are normally edited with PVS or Picasso96Mode, which saves the changes back to the monitor file.
I'm not sure what is causing this behavior in your system, but I would suggest you check that monitor file first, and possibly your startup-sequence (if it's non-standard), while finally also checking the sd card for any read access issues?

No, that is incorrect. When you look closely to the logs I provided, the first time there is a "!" in front of 960x540. After restarting Amiberry it doesn't display this "!" in front of the screenmode and then it appears to be working correctly.

I don't think the OS plays a role here (yet). It looks like the modes that have a ! in front of them during 'Sorting devices and modes...' will not be available to the OS in a later stage.

This might be related to the fact I'm not using a 'standard' resolution. I have never seen a ! in front of modes > 1024x768 for instance. However the additional remark from ninjaweb62 seems to point exactly to the same issue.
Here are the 3 example logs of what is happening with the latest aamiberry-dev (just to confirm the problem is real).
I use the latest RaspiOS lite which boots Amiberry directly.
log1: pi booted for the first time
log2: after closing amiberry and restarting it again (without rebooting)
log3: after a pi reboot
log4: amiberry-master.log (all screenmodes are present and available)
It is obvious that the lines in the log regarding the screenmodes somewhat change every time!!!

Yes! Started it around 10 times. Not once a "!" appeared in front of the screenmodes at the start of the log and all screenmodes were available all the time 馃憤
