Every couple days, I find fancy zones not running correctly where I am unable to snap to zones that I previously could. When I go into the Fancy zones settings, I notice my custom layout is no longer available. I have re-setup my own custom layout a few times now and at some random interval days later, it just is no longer applicable. What gives?

what you report is unusual. The zone settings are persisted to this file
"C:\Users\%USERNAME%\AppData\Local\Microsoft\PowerToys\FancyZones\zones-settings.json"
The only way to make the custom zoneset to disappear is to delete that file.
I suggest you to create your custom zoneset and then save a copy of the zones-settings.json.
If the problem happens again, please post the save zones-settings.json file along with the one currently in use, so we can try to determine what happened.

Is power toys closing the file after making any changes? I find that if windows crashes, I have a new empty zones-settings.json when i start up again.

This happens to me, too. After a crash the custom Fancy Zones are gone
Me too. Twice in the last two days. :(
Once after a power cut, which resulted in me having to reconfigure my bios (Asus Maximums Ranger VII)
And also after blue screening during a graphics driver update. (MSI GTX 970)

A backup and restore feature would be nice.
