yay v9.4.2 - libalpm v12.0.1
--rebuildtree has no effect. #1117 is similar and so I tried specifying the --aur flag but that didn't help. Worth mentioning that I'm on Manjaro.

I am on Arch and experiencing the same thing.
Update: --rebuildtree has started working for me (on Arch)
I am using the --rebuildtree flag at the end of the target packages like so:
yay -Syu ros-noetic-desktop-full --rebuildtree
