I'm not sure I understand what you mean, and I haven't been able to reproduce any issue when completing a story mode mission. Could you elaborate by providing more information on the exact steps?

The issue description is confusing, I don't get it either.

There is one known limitation : if you finish at a good enough place in a GP to get a cup (like, 2nd in expert difficulty yields a silver cup), the game difficulty is changed so that the correct cup is awarded. But that's a corner case and doesn't seem to match the described issue which reference "the same thing happening previously".

Come first on a story mode mission on supertux difficulty, default selection is "restart" instead of returning to overworld.

It wasn't happening on early missions, only the later ones.

It happened if you completed the same challenge a second time. The game is now treating the supertux difficulty as the same as the expert difficulty and defaulting to restart, even though it is the first time that you have completed that challenge on supertux. The expected result is a return to the overworld any time that a difficulty is completed for the first time.

Also, maybe the restart button should not be default even if the challenge has previously been won, the restart button should only be default if the challenge was lost?

Ok, so the issue is not that the difficulty is changed after completing a story mode mission, but that after completing for the second time the same challenge, the default option becomes restart. I'll have a look.

EDIT : Completing a challenge in novice->expert->supertux, I got the issue, but only at the end of the expert one. I restarted the game between it and the supertux one, and I suspect that's the reason I didn't reproduce it too with the supertux challenge.
