You can nether change the download directory or output format. That functionality isn't used all that much, so we don't plan to include it.
You can write up a script for batch conversion of .mp3 to what ever output you want.
Spotdl will download songs into the folder, it is called from. Just run it from the folder you want. If you do that, previously downloaded songs will be skipped. Otherwise, they will not be.

On a related note, handling issues can get pretty over the top. If you did go ahead and open an issue/have been using spotdl since v2/are reading this, you must like spotdl quite a bit (I'm assuming here), if you could contribute/just pop in to help out with the issues, it'd be super helpful for us maintainers and users (lesser work/speedier replies respectively).
If your ok/interested, drop a comment here or at 'new org members'. You could help build/manage a tool you like.
How about a command to set the default folder for all spotdl downloads? I mean, looking at how you're focussing on easy to contribute code over features, this may be not an appealing feature but it definitely eases stuff for the user.
There's a serious reconsideration of feature acceptance that has to be done. Appreciate the inputs tho.
