I suggest that when the popup "Reaching the end of the document, restarting search at the beginning" appears, pressing F3 again will be the equivalent of pressing "OK"

Unfortunately, this can not be achieved without major refactorings of the modal dialog-box (see on MSDN about the limited dialog box keyboard interface).
My recommendation is to use the "Don't display this message again." method to get a fluent "F3" search behavior.

In case of disabled Message-Box, a "fading out tooltip indicator for wrapped-around search" would help to recognize a finding after search wrapping start from begin/end of the document 馃 ?
I think that would work really well. What I usually want is just to know that I am now back at the beginning

Feel free to test the "BETA/RC PortableApps" version "Notepad3Portable_5.21.117.1_beta.paf" or newer, see below or issue #1129.
"Notepad3Portable BETA/RC PortableApps" version can be used with or without ".7z" extension.
To update your "Notepad3 Setup" version with the latest features/fixes from the "BETA/RC" version, see issue #1105.
Also, feel free to test the "BETA/RC Setup" version "Notepad3_5.21.117.1_beta_Setup" or newer, see below or issue #1129.
