When opening a link in a new window, there should be an option to specify the container to use, or the current container is used.
"No Container" is always used.

I suspect MAC is not responsible for this, as Reopen, Open, etc is upstream. You might want to open a issue there and link to this one.

The issue is that there's no option to open a link in a new window, in a specific container. MAC modified the context menu for links to include options to open links in a specific container for new tabs, but not for new windows.

Modifying the "Open Link in New Window" the same way "Open Link in New Tab" was changed would be sufficient.
Unless you're saying that it's not possible for MAC to open a new window (really, a new tab, in a new window) in a specific container.

The distinction here is Firefox provided support in WebExtensions for MAC to hook into 'Open Link in New Tab', where as it maybe missing for 'Open in New Window'. So it might be a great idea to report this to upstream as well and link it here. This is simply to cover bases. MAC may or may not be able to hook into 'Open in New Window'.
Nevertheless, you going to need the necessary votes so mox-team can prioritize feature request when they ever come back to work on MAC or if you willing to submit a PR for review.
