Minimap2: Supplementary alignments

I know this can sometimes be dangerous ground to go to but I have a fairly straight forward question:

  • When minimap2 flags something as a supplementary alignment, are you saying it's chimeric or that it maps to two places on the reference? Or possibly both?

Supplementary (SAM 0x800) = chimeric
Secondary (SAM 0x100) = multiple mappings
