If the paper PDF and Crossref deposit XML look good in https://github.com/openjournals/joss-papers/pull/63, then you can now move forward with accepting the submission by compiling again with the flag deposit=true e.g.

Yes, you need to remove all of the content underneath the references section here and instead, cite the entries in your paper.bib inline in your paper body. When we compile the paper, the references will be compiled automatically.

OK, final step now @otiai10 is to actually cite the references in your paper text. For example, this citation for Azure needs to be something like:
Azure Batch by Microsoft [@AzureBatch] ...
This [@AzureBatch] syntax is the bibtex entry key and will be used by Pandoc to compile the references section. This section is now currently blank as you're not actually citing any of the bibtex entries in the body of your paper.
