I can confirm this. Steps that I took to reproduce it:
1) Opened a folder
2) In default File Explorer set the folder to hidden
3) Got back to Files, right click withing the folder and selected Refresh.
Does Files even support hiding items and displaying those that are already hidden? Under Properties both Read-only and Hidden attributes are disabled for me.
Second question, what would be the desired behavior in this particular scenario?

No, but maybe in the future.

Don't show the hidden folder.

Thanks for the answer.
I'd like to contribute to this. Could you please assign me to the issue?
I can't. But @yaichenbaum can.
@yaichenbaum I have a solution for the bug & have created a local branch for it though I can't push the branch (The requested URL returned error: 403). Could you please create a new branch for me with the name 2190-hidden-folder-bug?
@igoragm You can create a pull request when the solution is ready 馃槃

Well, as it's my first open source contribution ever, that took a bit :D I needed to fork it first.
Anyway, I've created the pull request.
I do have some second thoughts though as I don't really like the message that appears after a folder gets marked as hidden...
@igoragm Congrats on your first contribution!
