For example when ConEmu settings is opened, temporarily users want to do something with other programs but ConEmu keep stay on top. I've faced this issue since I start using ConEmu. Please tell me if I missed some option for that behavior. Now using ConEmu 160301 x64 on Windows 8.1

Yes, and that is expected behavior.
Would you consider changing that (i.e. make the setting persistent)? For me, there is no utility in having the settings dialog always on top.
The reason for on-top is simple: ConEmu's settings dialog is mideless! At any moment one may switch to main ConEmu window to check changes without "saving" them. If dialog would not be on-top - it would come under the main window.
Sorry, I can not see the problem with that. It's easy to switch back to the dialog with the taskbar or keyboard shortcut.
If there was a "Settings window always on top" setting it would be great.
Agreed, this would be a perfectly legitimate option (if not the default behavior), because the settings window is displayed on the taskbar, meaning there is no risk of "losing" it.
