I read in the docs that the class has been deprecated, but also elsewhere that the reason it was deprecated was due to security problems with insecure session handling from version 2.0 which apparently has been fixed in 3.x.
Is this still the case? Should I avoid using it?
Deprecated means deprecated ... I don't know what "elsewhere" is, but the only authoritative resources (i.e. ones you should trust) are on codeigniter.com.

I've been maintaining CI for the past ~5 years and it was me who deprecated CI_Cart. You will not find a person more knowledgeable on this.

No, this is GitHub putting the label "Issues" on a feature that their service provides. We choose to use the said feature as a bug tracker, and bug tracker alone. Hence why we redirect all support-like questions to our forums. Please respect our rules.

I am not known for being the friendliest person on Earth, that is true. But while my previous reply wasn't the detailed answer I'm guessing you expected, it was still respectful. You on the other hand are being openly aggressive.
