Thanks for the report. Issue was filed in Xcoderproj and was fixed here https://github.com/CocoaPods/Xcodeproj/pull/746.
Please use Bundler to point to Xcodeproj master until a release happens _or_ reduce your .xcodeproj
compatibility version to be < 11.4.

Instructions are still unclear as Itsharma said, please, can you explain it more clearly?
1) gem install bundler
2) Create a Gemfile
in your repo
3) Add these contents:
source 'https://rubygems.org' do

gem 'xcodeproj', :git => 'https://github.com/CocoaPods/Xcodeproj.git', :branch => 'master'

4) Run bundle install
5) Run bundle exec pod install

You can also gem update xcodeproj
gem. We published a new version that fixes this issue.
