The linter should either be turned off entirely or at the very least allowed to be disabled. It's very wrong and very annoying. The fact that I want to jump heading sizes from heading to heading should not be a warning.

Sorry for the inconvenience in my implementation.
I am working on #2983 to edit markdownlint config.
A markdownlint config editor will be implemented in Boostnote config if #2983 will merge.
The default value in a markdownlint config editor is the below.

{
    "default": true
}

You have to change from true to false when you want to turn off markdownlint.

For extra usability one should be able to right-click the yellow triangles and have the option to disable only that specific inspection/rule.

_Maybe this should be its own separate issue or feature request. It is however dependent on this issue, as configurability is needed for such a feature._
