Is there a way to have numbered equations within a Boostnote note? And then reference those equations in the text.

Yes, I agree. I use Boostnote for writing research notes which require a lot of math. So, for now I'm manually adding labels to equations, but this is very cumbersome and error-prone...
As long as KaTeX doesn't support something like this, I don't think it's feasible to implement this.
